I'm having trouble getting burnt blu ray movies to play. I've been dragging both the BDMV and CERTIFICATE folders into IMGBurn and creating an ISO which I then burn to a BD-R 25g. Cometimes the finished product plays audio only with a green screen in my PC player, sometimes the player just tells me that the file format in incompatible. Is it important that the CETIFICATE folder has no files? Even when ti does, the result still is the same. At 5 bucks a BD-R, this is getting expensive...

You don't have to burn to BD-R, just use a BD-RE or make an image and mount it in a virtual drive program like 'Virtual CloneDrive'.... at least until you get your process fine tuned.
