Not directly, no. Look at programs like UltraISO/PowerISO/MagicISO/etc.

Split the ISO file with 7-zip and then add the files and make a new compilation. A 100% free solution...

Personally, I'd trust the OS at parsing file systems much more than a compression tool.

 

As such, my personal recommendation would be to mount the image in something like Virtual CloneDrive and then work from the virtual drive.

 

You could drag+drop the virtual drive (via Explorer) to Advanced Build mode, remove the files you don't want from the list, add your new ones and then make a new image.
